วัดเบญจมบพิตรดุสิตวนาราม  เดิมเป็นวัดราษฎร์ ชื่อ วัดแหลม เนื่องจากตั้งอยู่บริเวณปลายแหลมที่สวนต่อกับ ทุ่งนา หรือมีชื่อเรียกอีกชื่อหนึ่งว่า วัดไทรทอง เนื่องจากอาจมีต้นไทรอยู่ภายในวัด ไม่ปรากฏหลักฐานว่าสร้างเมื่อใด

เมื่อ พ.ศ. 2369  ซึ่งตรงกับรัชสมัยพระบาทสมเด็จพระนั่งเกล้าเจ้าอยู่หัวฯ ได้เกิดกบฏเจ้าอนุวงศ์ แห่งเวียงจันทน์ ขึ้น พระองค์จึงโปรดเกล้าฯ ให้  พระเจ้าบรมวงศ์เธอ พระองค์เจ้าพนมวัน กรมพระพิพิธโภคภูเบนทร์     พระราชโอรสในพระบาทสมเด็จพระพุทธเลิศหล้านภาลัยฯ  ที่ประสูติแต่เจ้าจอมมารดาศิลา     ทรงเป็นแม่ทัพรักษาพระนคร โดยทรงตั้งกองบัญชาการทัพที่วัดแหลม   หลังจากปราบกบฏเจ้าอนุวงศ์แล้ว กรมพระพิพิธโภคภูเบนทร์ พร้อมพระอนุชาและพระขนิษฐาร่วมเจ้าจอมมารดาเดียวกันอีก 4 พระองค์ คือ

มีพระประสงค์ที่จะร่วมกันปฏิสังขรณ์ วัดแหลม    พร้อมทั้งทรงสร้างพระเจดีย์ เรียงรายไว้หน้าวัด 5 องค์     ต่อมา พระบาทสมเด็จพระจอมเกล้าเจ้าอยู่หัวฯโปรดเกล้าฯ พระราชทานนามใหม่ว่า วัดเบญจบพิตร หมายความว่า วัดของเจ้านาย 5 พระองค์   ในปี พ.ศ. 2441  พระบาทสมเด็จพระจุลจอมเกล้าเจ้าอยู่หัวฯทรงพระกรุณาโปรดเกล้าฯ ให้ซื้อที่ดินระหว่างคลองผดุงกรุงเกษม จนถึงคลองสามเสน เพื่อสร้างที่ประทับพักผ่อนพระอิริยาบถส่วนพระองค์   โดยพระราชทานนามว่า "สวนดุสิต" (พระราชวังดุสิต ในปัจจุบัน)      ซึ่งบริเวณที่ดินที่ทรงซื้อนั้นมีวัดโบราณ 2 แห่ง คือ วัดดุสิต ซึ่งอยู่ในสภาพทรุดโทรม  โดยถูกใช้เป็นที่สร้างพลับพลา และวัดร้างอีกแห่ง   ซึ่งจำเป็นต้องใช้ที่ดินของวัดสำหรับตัดเป็นถนน พระองค์จึงทรงกระทำผาติกรรม   สร้างวัดแห่งใหม่เพื่อเป็นการทดแทนตามประเพณี โดยทรงเลือกวัดเบญจมบพิตร   เป็นวัดที่ทรงสถาปนาตามพระราชดำริ ว่าการสร้างวัดใหม่หลายวัดยากต่อการบำรุงรักษา    ถ้ารวมเงินสร้างวัดเดียว ให้เป็นวัดใหญ่ และทำโดยฝีมือประณีตจะดีกว่า  จึงโปรดเกล้าฯ ให้สมเด็จพระเจ้าบรมวงศ์เธอ เจ้าฟ้ากรมพระยานริศรานุวัดติวงศ์  เป็นผู้ทรงออกแบบก่อสร้างพระอุโบสถและถาวรวัตถุอื่น ๆ และมีพระยาราชสงคราม (กร หงสกุล) เป็นนายช่างก่อสร้าง        เมื่อวันที่ 1 มีนาคม พ.ศ. 2441 พระบาทสมเด็จพระจุลจอมเกล้า-เจ้าอยู่หัวฯ  เสด็จพระราชดำเนินมายังวัด   ในการนี้ทรงมีพระบรมราชโองการประกาศพระบรมราชูทิศถวายที่ดินให้เป็นเขตวิสุ งคามสีมาของวัด     พร้อมทั้งพระราชทานนามวัดใหม่ว่า

 วัดเบญจมบพิตร อันหมายถึง วัดของพระเจ้าแผ่นดินรัชกาลที่ 5        และเพื่อแสดงลำดับรัชกาลในมหาจักรีบรมราชวงศ์ ต่อมา   พระองค์ได้ถวายที่ดินซึ่งพระองค์ขนานนามว่า ดุสิตวนาราม ให้เป็นที่วิสุงคามสีมาเพิ่มเติมแก่วัดเบญจมบพิตร และโปรดฯ ให้เรียกนามรวมกันว่า วัดเบญจมบพิตรดุสิตวนาราม

เมื่อมีการจัดระเบียบพระอารามหลวง   ในรัชสมัยพระบาทสมเด็จพระมงกุฎเกล้า-เจ้าอยู่หัวฯ   ในปี พ.ศ. 2458   วัดเบญจมบพิตรดุสิตวนาราม จัดเป็นพระอารามหลวงชั้นเอก ชนิด ราชวรวิหาร ดังนั้น ชื่อวัดจึงมีสร้อยนามต่อท้ายด้วย "ราชวรวิหาร" ดังเช่นในปัจจุบัน
